DESCRIPTION:# Overview\nExperiments designed to quantify gene expression of
ten yield hundreds of genes that show statistically significant difference
s between groups of interest. Once differentially expressed genes are iden
tified\, enrichment analysis (EA) methods can be used to explore the biolo
gical functions associated with these genes. EA methods allow us to identi
fy groups of genes (e.g. particular pathways) that are over-represented\,
thereby offering insights into biological mechanisms. One of the EA method
s frequently used for high-throughput gene expression data analysis is Gen
e Set Enrichment Analysis (GSEA). This course will cover GSEA and alternat
ive enrichment methods. Because the implementation of GSEA is directly lin
ked to databases that annotate the function of genes in a cell\, the cours
e will also give an overview of functional annotation databases such as Ge
ne Ontology. All course material can be found on the [GitHub course web pa
 ge](https://sib-swiss.github.io/enrichment-analysis-training/).\n\n\n# Aud
ience\nBiologists who are eager to perform functional annotation of a set
of differentially expressed genes.\n\n# Learning outcomes\nAt the end of t
he course\, participants will be able to:\n* Distinguish available enrich
ment analysis methods.\n* Apply GSEA and over-representation analysis usi
ng R.\n* Determine whether the genes of a GO term have a statistically si
gnificant difference in expression or not.\n* Learn where to find other g
ene sets in databases (e.g. KEGG\, oncogenic gene sets) and use them in R.
 \n\n\n# Prerequisites\n***Knowledge / Competencies***\n* Statistics\, begi
nner level (T-test\, multiple testing methods). \n* R\, beginner level (Rs
tudio\, how to install a library\, matrix and data frame manipulation\, im
port and export data from text files). [Test your R skills with the quiz h
 ere\, before registering.](https://docs.google.com/forms/d/e/1FAIpQLSdIyeu
 abd_ZOWXgI1MWHapmaOMu20L9ESkLDZiWnpmkpujyOg/viewform?usp=sf_link) \n\n**Te
chnical**\n* This course will be streamed. You are thus required to have a
n internet connection and your own computer with the latest [R](https://ww
 w.r-project.org/) and [RStudio](https://www.rstudio.com/products/rstudio/d
 ownload/) versions installed.\n\n# Application\n\n\nRegistration fees are
**100 CHF** for academics and **500 CHF** for for-profit companies. \n\nWh
ile participants are registered on a first come\, first served basis\, exc
eptions may be made to ensure diversity and equity\, which may increase th
e time before your registration is confirmed.\n\nApplications will close a
s soon as the places will be filled up. Deadline for free-of-charge cancel
lation is set to **19/11/2024**. Cancellation after this date will not be
reimbursed. Please note that participation to SIB courses is subject to ou
 r [general conditions](https://www.sib.swiss/training/terms-and-conditions
).\n\nYou will be informed by email of your registration confirmation. Upo
n reception of the confirmation email\, participants will be asked to conf
irm attendance by paying the fees within 5 days.\n\n # Venue and Time\nThi
s course will be streamed. \n\nThe course will start at 9:00 CEST and end
around 17:00 CEST.\n\nPrecise information will be provided to the partici
pants on due time.\n\n# Additional information\nCoordination: Monique Zah
n\, SIB Training Group.\n\nWe will recommend 0.25 ECTS credits for this co
urse (given a passed exam at the end of the course).\n\nYou are welcome to
register to the SIB courses mailing list to be informed of all future cou
rses and workshops\, as well as all important deadlines using the form [he
 re](https://lists.sib.swiss/postorius/lists/courses.lists.sib.swiss/).\n\n
Please note that participation in SIB courses is subject to our [general c
 onditions](https://www.sib.swiss/training/terms-and-conditions).\n\nSIB ab
