DESCRIPTION:# Overview\nThis two-day course will present the theory and bio
informatics tools required to analyze RNA-seq gene expression data. The co
urse will present the theory and bioinformatics tools required to analyse
RNA-seq gene expression data\, from the raw data until the biological inte
rpretation. The following topics will be discussed:\n* Quality control\n*
Mapping to genomes &amp\; transcriptomes\n* Read counting\, gene &amp\; ex
ons differential expression analysis\n* GO enrichment and pathway analysis
\n\n# Audience\nThis course is addressed to life scientists or bioinformat
icians familiar with "Next Generation Sequencing" who wish to acquire the
necessary skills to analyse RNA-seq gene expression data.\n\n# Learning ou
tcomes\nAt the end of the course\, the participants are expected to:\n* De
scribe advantages and pitfalls of RNA sequencing\n* Design their own exper
iment\n* Perform the downstream analysis using command line software (QC\,
  mapping\, counting\, differential expression analysis\, pathway analysis\
, etc)\n* Critically assess the quality of their results at each step of t
 he downstream analysis\n\n# Prerequisites\n##### Knowledge / competencies\
nParticipants should already have a basic knowledge in Next Generation Seq
uencing (NGS) techniques.\n\nBasic knowledge of the R statistical software
and completion of the [UNIX fundamentals](https://edu.sib.swiss/pluginfil
 e.php/2878/mod_resource/content/4/couselab-html/content.html) e-learning m
odule or equivalent knowledge is also required.\n##### Technical\nYou are
required to have your own Wi-Fi enabled laptop.\n\nYou should also have ac
cess to a terminal on your computer: \n\n macOS / Linux: you can use the d
efault terminal. If you are unfamiliar with scp\, you may want to install
a graphical client for file transfer\, such as fileZilla \nWindows\, you s
hould install a terminal which lets you do ssh (for instance mobaXterm).\n
\n\n# Schedule\n\nThis course will be held ONLY in person at the Universit
y of Basel. It will start at 9:00 and end around 17:00.\n\nPrecise informa
tion will be provided to the participants in due time.\n\n# Application\n\
n\n\n\nThe registration fees for academics are **200 CHF** and **1000 CHF*
 * for for-profit companies. \nWhile participants are registered on a firs
t come\, first served basis\, exceptions may be made to ensure diversity a
nd equity\, which may increase the time before your registration is confir
med.\n\nApplications will close as soon as the places will be filled up. D
eadline for free-of-charge cancellation is set to **12/09/2025**. Cancella
tion after this date will not be reimbursed. Please note that participatio
n in SIB courses is subject to our [general conditions](https://www.sib.sw
iss/training/terms-and-conditions).\n\nYou will be informed by email of yo
ur registration confirmation. Upon reception of the confirmation email\, p
articipants will be asked to confirm attendance by paying the fees within
 5 days.\n\n# Additional information\nCoordination: Monique Zahn\, SIB Tra
ining Group.\n\nWe will recommend 0.5 ECTS credits for this course (given
a passed exam at the end of the course).\n\nYou are welcome to register to
the SIB courses mailing list to be informed of all future courses and wor
kshops\, as well as all important deadlines using the form [here](https://
 lists.sib.swiss/mailman/listinfo/courses).\n\nPlease note that participati
on in SIB courses is subject to our [general conditions](https://www.sib.s
wiss/training/terms-and-conditions).\n\nSIB abides by the [ELIXIR Code of
 Conduct](https://elixir-europe.org/events/code-of-conduct). Participants o
f SIB courses are also required to abide by the same code.\n\nFor more inf
