 n# Overview\nThis two-day course will present the theory and bioinformatic
 s tools required to analyze RNA-seq gene expression data\, from the raw da
 ta until the biological interpretation. The following topics will be discu
 ssed:\n* Quality control\n* Mapping to genomes &amp\; transcriptomes\n* Re
 ad counting\, gene &amp\; exons differential expression analysis\n* GO enr
 ichment and pathway analysis\n\n# Audience\nThis course is addressed to li
 fe scientists or bioinformaticians familiar with Next Generation Sequencin
 g (NGS) who wish to acquire the necessary skills to analyse RNA-seq gene e
 xpression data.\n\n# Learning outcomes\nAt the end of the course\, the par
 ticipants are expected to:\n* Describe advantages and pitfalls of RNA sequ
 encing\n* Design their own experiment\n* Perform the downstream analysis u
 sing command line software (QC\, mapping\, counting\, differential express
 ion analysis\, pathway analysis\, etc)\n* Assess the quality of their resu
 lts critically at each step of the downstream analysis\n\n# Prerequisites\
 n##### Knowledge / competencies\nParticipants should already have a basic 
 knowledge in Next Generation Sequencing (NGS) techniques.\n\nBasic knowled
 ge of the R statistical software and completion of the [UNIX fundamentals]

 -html/content.html) e-learning module or equivalent knowledge is also requ
 ired.\n##### Technical\nYou are required to have your own Wi-Fi enabled la
 ptop.\n\nYou should also have access to a terminal on your computer: \n\n 
 macOS / Linux: you can use the default terminal. If you are unfamiliar wit
 h scp\, you may want to install a graphical client for file transfer\, suc
 h as fileZilla \nWindows\, you should install a terminal which lets you do
  ssh (for instance mobaXterm).\n\n\n# Schedule\n\nThis course will be held
  ONLY in person at the University of Basel. It will start at 9:00 and end 
 around 17:00.\n\nPrecise information will be provided to the participants 
 in due time.\n\n# Application\n\n\n\n\nCUSO students should indicate this 
 in their application.\n\nThe registration fees for academics are **200 CHF
 ** and **1000 CHF** for for-profit companies.  \nWhile participants are re
 gistered on a first come\, first served basis\, exceptions may be made to 
 ensure diversity and equity\, which may increase the time before your regi
 stration is confirmed.\n\nApplications will close as soon as the places wi
 ll be filled up. Deadline for free-of-charge cancellation is set to **12/0
 9/2025**. Cancellation after this date will not be reimbursed. Please note
