DESCRIPTION:# Overview\nBulk RNA sequencing (bulk RNA-seq) is a technique t
hat measures the average gene expression across a population of cells or a
tissue sample. It provides a global view of the transcriptome by pooling
RNA from many cells\, which is then converted to cDNA\, sequenced\, and an
alyzed to identify gene expression differences between samples under diffe
rent conditions. Bulk RNA-seq is used for tasks like comparing gene expres
sion in healthy versus diseased tissues\, identifying biomarkers\, and ana
lyzing cellular pathways. \n\nThis 2-day course will present the theory a
nd bioinformatics tools required to analyze RNA-seq gene expression data.
The course will present the theory and bioinformatics tools required to an
alyse RNA-seq gene expression data\, from the raw data until the biologica
l interpretation. The following topics will be discussed:\n* Quality contr
 ol\n* Mapping to genomes &amp\; transcriptomes\n* Read counting\, gene &am
p\; exons differential expression analysis\n* GO enrichment and pathway an
alysis\n\n# Audience\nThis course is designed for PhD students\, postdocto
ral and other researchers in the life sciences from both academia and indu
stry who are familiar with "Next Generation Sequencing" and who wish to ac
quire the necessary skills to analyse RNA-seq gene expression data.\n\n# L
earning outcomes\nAt the end of the course\, the participants are expected
to:\n* Describe advantages and pitfalls of RNA sequencing\n* Design their
own experiment\n* Perform the downstream analysis using command line soft
 ware (QC\, mapping\, counting\, differential expression analysis\, pathway
analysis\, etc)\n* Critically assess the quality of their results at each
step of the downstream analysis\n\n# Prerequisites\n##### Knowledge / com
petencies\nParticipants must have basic knowledge in **Next-Generation Seq
uencing (NGS) techniques**.\n\nThis course is part of the [Omics Data Anal
 ysis learning path](https://www.sib.swiss/training/learning-paths?path=omi
cs-data-analysis). To get the most out of this course\, you should meet th
e learning outcomes of [First Steps with R in Life Sciences](https://www.s
 ib.swiss/training/course/FSWRR) and [UNIX fundamentals](https://edu.sib.sw
 iss/pluginfile.php/2878/mod_resource/content/4/couselab-html/content.html)
 .\n\nIn case of doubt\, evaluate your **R skills** [here](https://docs.goo
 gle.com/forms/d/e/1FAIpQLSdIyeuabd_ZOWXgI1MWHapmaOMu20L9ESkLDZiWnpmkpujyOg

 .com/forms/d/e/1FAIpQLSd2BEWeOKLbIRGBT_aDEGPce1FOaVYBbhBiaqcaHoBKNB27MQ/vi
ewform?usp=sf_link).\n\n##### Technical\nYou are required to have your own
Wi-Fi enabled laptop.\n\nYou should also have access to a terminal on you
r computer: \n\n macOS / Linux: you can use the default terminal. If you a
re unfamiliar with scp\, you may want to install a graphical client for fi
le transfer\, such as fileZilla \nWindows\, you should install a terminal
which lets you do ssh (for instance mobaXterm).\n\n\n\n# Application\n\n\n
\n\n\nThe registration fees for academics are **200 CHF** and **1000 CHF**
for for-profit companies.\n\nYou will be informed by email of your regist
ration confirmation. Upon reception of the confirmation email\, participan
ts will be asked to confirm attendance by paying the fees within 5 days. W
hile participants are registered on a first come\, first served basis\, ex
ceptions may be made to ensure diversity and equity\, which may increase t
he time before your registration is confirmed. Applications will close as
soon as the places will be filled up.\n\nDeadline for free-of-charge cance
llation is set to **29/09/2026**. Cancellation after this date will not be
reimbursed. Please note that participation in SIB courses is subject to o
 ur [general conditions](https://www.sib.swiss/training/terms-and-condition
s).\n\n\n# Venue and Time\nThis course will take place at the University o
f Basel.\n\nThe course will start at 9:00 CET and end around 17:00 CET.\n\
nPrecise information will be provided to the registered participants in du
 e time.\n\n# Additional information\nCoordination: Monique Zahn\, SIB Trai
ning group.\n\nAt the end of the course\, we will provide a *Certificate o
f Attendance* or a *Certificate of Achievement* recommending 0.5 ECTS cred
its (given a passed exam).\n\nYou are welcome to register to the SIB cours
es mailing list to be informed of all future courses and workshops\, as we
ll as all important deadlines using the form [here](https://lists.sib.swis
s/mailman/listinfo/courses).\n\nPlease note that participation in SIB cour
ses is subject to our [general conditions](https://www.sib.swiss/training/
terms-and-conditions).\n\nSIB abides by the [ELIXIR Code of Conduct](https
