DESCRIPTION:# Overview\n\n\n\nHigh-throughput sequencing (HTS) technology h
as revolutionized the field of biology\, including genomics\, epigenomics\
, transcriptomics\, and metagenomics. HTS allows numerous DNA molecules to
be sequenced simultaneously\, rather than one at a time\, allowing for un
precedented speed and scale. By generating vast amounts of genetic data ra
pidly and cost-effectively\, HTS allows for the generation of large\, comp
rehensive datasets\, providing deeper biological insights. \n\nIn this 3-d
ay course\, we will introduce the most widely used HTS technologies. Using
different datasets\, we will practice quality control\, alignment of read
s to a reference genome and visualize the output.\n\n# Audience\nThis cour
se is addressed to scientists who are already dealing with HTS data and wo
uld like to be able to start analysing them. \n\n# Learning outcomes\nAt t
he end of the course participants should be able to:\n* Distinguish advant
ages and limitations of HTS technologies\, including their applications in
omics\n* Select appropriate HTS technologies based on experimental design
needs\n* Apply quality control (QC) measures to HTS datasets to ensure da
ta integrity and reliability for downstream analysis\n* Describe the conce
pt and purpose of sequence alignment and differentiate between global and
local alignment strategies\n* Perform read alignment to a reference genome
using appropriate tools\n* Analyze alignment outputs to assess accuracy a
nd identify potential issues\n* Generate visualizations of HTS data using
tools such as IGV\n* Evaluate visualized outputs to interpret biological i
nsights and validate results\n\n# Prerequisites\n##### *Knowledge / compet
encies*\nYou should meet the learning outcomes of [First Steps with UNIX i
 n Life Sciences](https://www.sib.swiss/training/course/20250902_FSWU)\nor
 the e-learning course [UNIX Fundamentals](https://www.sib.swiss/training/c
ourse/2012_UNIXF).\n\nIn case of doubt\, evaluate your Unix skills with th
is quiz.\n\n##### *Technical*\nParticipants should bring their own comput
ers. Software requirements will be communicated before the course.\n\n# Ap
plication\n\n\nRegistration fees for academics are **300 CHF** and **1500
CHF** for for-profit companies.\n\nWhile participants are registered on a
first come\, first served basis\, exceptions may be made to ensure diversi
ty and equity\, which may increase the time before your registration is co
nfirmed.\n\nApplications will close as soon as the places will be filled u
 p. Deadline for free-of-charge cancellation is set to **11/11/2025**. Canc
ellation after this date will not be reimbursed. \n\nYou will be informed
by email of your registration confirmation. Upon reception of the confirma
tion email\, participants will be asked to confirm attendance by paying th
e fees within 5 days.\n\n# Venue and Time\nThe course will take place at t
he University of Bern.\n\nThe course will start at 9:15 and end around 17:
 15. A social apero might be organised at the end of the first day (TBC).\n
\nPrecise information will be provided to the participants on due time.\n\
 n\n# Additional information\n\nCoordination: Monique Zahn\, SIB Training g
roup.\n\nWe will recommend 0.75 ECTS credits for this course (given a pass
ed exam at the end of the course).\n\nYou are welcome to register to the S
IB courses mailing list to be informed of all future courses and workshops
\, as well as all important deadlines using the form [here](https://lists.
 sib.swiss/postorius/lists/courses.lists.sib.swiss/).\n\nPlease note that p
articipation in SIB courses is subject to our [general conditions](https:/

 R Code of Conduct](https://elixir-europe.org/events/code-of-conduct). Part
