DESCRIPTION:**This course is now full with a long waiting list. If you do n
ot want to miss your chance to be part of the next session and remain info
rmed about all training activities at SIB\, we highly recommend you to kee
p an eye on our [upcoming courses](https://www.sib.swiss/training/upcoming
-training-courses) and subscribe to our [mailing list](https://lists.sib.s
wiss/mailman/listinfo/courses) (if not yet done). Thank you for your under
standing.**\n\n\n## Overview\nThe rapid evolution of computational infrast
ructure to perform bioinformatics analysis and the claim for more efficien
t and reproducible workflows have opened a door to include new tools that
optimize pipeline execution. The workflow orchestrator Nextflow has arisen
as a great alternative to meet these needs given its native capabilities
such as the possibility to run the software independently and in parallel\
, the chance to couple it to many other modules or pipelines and its scala
bility. \n\nThis course empowers the participants with hands-on strategie
s to wrap their pipelines with Nextflow\, streamlining the analysis and al
lowing a plug-and-play modular design. In addition\, the participants will
learn to take advantage from other Nextflow features such as the possibil
ity of choosing the software management technology or using different exec
utors from local environments until High Performance Clusters. \n\n\n## Au
dience\nThis course is designed for PhD students\, postdoctoral and other
researchers in the life sciences from both academia and industry who aim a
t automatizing their analyses and/or in the quest to guarantee scalability
and reproducibility of their pipelines through a workflow manager. \n\n##
Learning outcomes\nAt the end of the course\, the participants are expect
ed to: \n\n* Recognize the benefits of wrapping their routine analysis wit
h a workflow orchestrator. \n* Develop their own pipelines wrapped with Ne
xtflow. \n* Learn how to modularize their pipelines to enhance the control
execution. \n* Run their pipelines in different environments.\n\n## Prere
quisites\n##### Knowledge / competencies\nThe participants are expected to
  count with beginner/intermediate knowledge of UNIX-based systems and/or B
ash scripting. Suggested courses: [First Steps with UNIX in Life Sciences]
 (https://www.sib.swiss/training/course/20250902_FSWU) and/or [UNIX Fundame
 ntals](https://www.sib.swiss/training/course/2012_UNIXF).\n\n##### Technic
al\nYou are required to bring your own laptop and they will be asked to si
 gn-up/log-in on GitHub to use GitHub Codespaces.\n\n## Schedule\n\n9:00 -
9:30 Lecture: Workflow managers and Nextflow architecture. \n\n9:30 - 10:1
 5 Hands-on: Hello world pipeline. \n\n10:15 - 10:30 Break. \n\n10:30 - 11:

 eq pipeline. \n\n12:30 - 13:30 Lunch break. \n\n13:30 - 14:00 Lecture: Exe
 cutors\, profiles and software management. \n\n14:00 -15:30 Hands-on: Meta
 genomics pipeline. \n\n15:30 -15:45 Break. \n\n15:45 - 16:30 Hands-on: wra
 pping your pipeline. \n\n16:30 - 16:45 Lecture: nf-core. \n\n16:45 - 17:00
  Wrapping-up and closing remarks. \n\n\n## Application\n\nThe registration
fees for academics are **100 CHF** and **500 CHF** for for-profit compani
es.\n\nWhile participants are registered on a first come\, first served ba
sis\, exceptions may be made to ensure diversity and equity\, which may in
crease the time before your registration is confirmed.\n\nYou will be info
rmed by email of your registration confirmation. Upon reception of the con
firmation email\, participants will be asked to confirm attendance by payi
ng the fees within 5 days.\n\nApplications close on *03/03/2026*. Deadline
for free-of-charge cancellation is set to *03/03/2026*. Cancellation afte
r this date will not be reimbursed. Please note that participation in SIB

ing/terms-and-conditions).\n\n## Venue and Time\nThis course will be strea
med.\n\nThe course will start at 9:00 CET and end around 17:00 CET.\n\n\nP
recise information will be provided to the registered participants in due
 time.\n\n\n## Additional information\nCoordination: Valeria Di Cola\, SIB
Training.\n\n\nWe will recommend 0.25 ECTS credits for this course (given
a passed exam at the end of the course).\n\n\nYou are welcome to register
