 ajor interest in various disciplines spanning from ecology and evolution r
 esearch to inherited disease discovery and precision oncology. Next genera
 tion sequencing (NGS) methods are very powerful for the detection of genom
 ic variants. Thanks to its throughput and cost-efficiency it enables the d
 etection of a large number of variants in a large number of samples. In th
 is two-day course we will cover the steps from read alignment to variant c
 alling and annotation. We will mainly focus on the detection of germline m
 utations by following the GATK best practices. The training materials for 
 this course are in its dedicated GitHub page.\n\n\n# Audience\nThis course
  is intended for life scientists who are already familiar with general con
 cepts of NGS technologies and want to expand their knowledge and skills on
  variant analysis.\n\n# Learning objectives\nAt the end of the course part
 icipants should be able to:\n\n	Understand important aspects of NGS and re
 ad alignment for variant analysis\n	Perform a read alignment ready for var
 iant analysis\n	Perform variant calling according to GATK best practices\n
 	Perform a variant annotation\n\n\n# Prerequisites\n### ***Knowledge / com
 petencies:***\nParticipants should have knowledge in NGS techniques\, qual
 ity control and alignment to a reference genome. Participants should have 
 a basic understanding of working with command line tools on Unix-based sys
 tems. You can test your skills with Unix with the quiz here. If you do not
  feel comfortable with UNIX commands\, please take our Unix fundamentals e
 -learning module.\n\n### ***Technical:***\nParticipants should have their 
 own computers. 	\n\n# Application\nRegistration fees are 200 CHF for acade
 mics and  1000 CHF for companies.   \n\nWhile participants are registered 
 on a first come\, first served basis\, exceptions may be made to ensure di
 versity and equity\, which may increase the time before your registration 
 is confirmed.  \n\nApplications will close once the places will be filled.
  Deadline for registration and free-of-charge cancellation is set to 27/08
 /2025. Cancellation after this date will not be reimbursed. Please note th
 at participation to SIB courses is subject to this and other general condi
 tions\, available here.\n\nYou will be informed by email of your registrat
 ion confirmation. Upon reception of the confirmation email\, participants
