DESCRIPTION:The videos of the lectures can be found on the [SIB YouTube cha
 nnel](https://www.youtube.com/playlist?list=PLoCxWrRWjqB3syM9-pdUSIClc2QkV
MmH1).\n\n# Overview \nThe detection of genetic variation is of major inte
rest in various disciplines spanning from ecology and evolution research t
o inherited disease discovery and precision oncology. Next generation sequ
encing (NGS) methods are very powerful for the detection of genomic varian
ts. Thanks to its throughput and cost-efficiency it enables the detection
of a large number of variants in a large number of samples. In this two-da
y course we will cover the steps from read alignment to variant calling an
d annotation. We will mainly focus on the detection of germline mutations
by following the GATK best practices. The training materials for this cour
se are in its dedicated GitHub page.\n\n\n# Audience\nThis course is inten
ded for life scientists who are already familiar with general concepts of
NGS technologies and want to expand their knowledge and skills on variant
analysis.\n\n# Learning objectives\nAt the end of the course participants
should be able to:\n\n	Understand important aspects of NGS and read alignm
ent for variant analysis\n	Perform a read alignment ready for variant anal
ysis\n	Perform variant calling according to GATK best practices\n	Perform
 a variant annotation\n\n\n# Prerequisites\n### ***Knowledge / competencies
:***\nParticipants should have knowledge in NGS techniques\, quality contr
ol and alignment to a reference genome. Participants should have a basic u
nderstanding of working with command line tools on Unix-based systems. You
can test your skills with Unix with the quiz here. If you do not feel com
fortable with UNIX commands\, please take our Unix fundamentals e-learning
module.\n\n### ***Technical:***\nParticipants should have their own compu
ters. \n\n# Application\nRegistration fees are 200 CHF for academics and
1000 CHF for companies. \n\nWhile participants are registered on a firs
t come\, first served basis\, exceptions may be made to ensure diversity a
nd equity\, which may increase the time before your registration is confir
med. \n\nApplications will close once the places will be filled. Deadline
for registration and free-of-charge cancellation is set to 15/02/2024. Ca
ncellation after this date will not be reimbursed. Please note that partic
ipation to SIB courses is subject to this and other general conditions\, a
vailable here.\n\nYou will be informed by email of your registration confi
rmation. Upon reception of the confirmation email\, participants will be a
sked to confirm attendance by paying the fees within 5 days.\n\n# Location
\nThis course will take place at the University of Bern.\n\nIt will start
at 9:15 and end around 17:15.\n\nPrecise information will be provided to t
he participants in due time.\n\n# Schedule\n\nThe schedule and course mate
rials are in the dedicated [GitHub page](https://sib-swiss.github.io/NGS-v
 ariants-training/latest/course_schedule/). \n\n\n# Additional information\
 n\nCoordination: Monique Zahn\, SIB Training group.\n\nWe will recommend 0
.5 ECTS credits for this course (given a passed exam at the end of the ses
sion). \n\nYou are welcome to register to the SIB courses mailing list to
be informed of all future courses and workshops\, as well as all importan
t deadlines using the form [here](https://lists.sib.swiss/mailman/listinfo
/courses).\n\nPlease note that participation in SIB courses is subject to
 our [general conditions](https://www.sib.swiss/training/terms-and-conditio
ns).\n\nSIB abides by the [ELIXIR Code of Conduct](https://elixir-europe.o

to abide by the same code.\n\nFor more information\, please contact [train
