DESCRIPTION:# Overview\nIn many domains of life sciences\, Next Generation
Sequencing (NGS) methods have become an indispensable part of research and
clinical practice. Due to its massive throughput and versatile applicatio
 ns\, like genomics\, transcriptomics\, epigenomics and metagenomics\, it s
upports knowledge generation in a broad range of applications. However\, s
equencing experiments result in (very) large datasets\, with specific file
formats\, which can make the downstream analysis challenging. \n\nIn this
course\, you will learn about the background of most used sequencing tech
nologies and about the concepts of quality control and read alignment. You
will put this knowledge into practice by performing hands-on exercises in
which you will learn how to perform such analysis with the command line.
To make interpretation of the analysis results easier\, you will learn how
visualize the output using a genome browser. After performing all analysi
s steps in a guided manner\, you will work on a mini project to learn how
to apply the learnt skills more independently. \n\nIf you have some exper
ience with the command line\, and are ready to get started with NGS analys
is\, this course is for you. \n\n \nAre you getting curious? All course m
aterials can be found on the dedicated [GitHub](https://sib-swiss.github
 .io/NGS-introduction-training/latest/) page.\n\n# Audience\nThis course is
intended for life scientists who are already dealing with NGS data and wo
uld like to be able to start analysing them. \n\n# Learning outcomes\nAt t
he end of the course participants should be able to:\n* understand the bas
ics of the different NGS technologies\n* perform quality control for bette
r downstream analysis \n* align reads to a reference genome \n* visualize
 the output\n\n# Prerequisites\n##### *Knowledge / competencies*\nYou shoul
d meet the learning outcomes of: [First Steps with UNIX in Life Sciences](
 https://www.sib.swiss/training/course/20240912_FSWU)\nor the e-learning co
 urse [UNIX Fundamentals](https://www.sib.swiss/training/course/2012_UNIXF)
.\n\nIn case of doubt\, evaluate your Unix skills with this quiz.\n\n####
 # *Technical*\nParticipants should bring their own computers. Software req
uirements will be communicated before the course.\n\n# Application\n\n\nRe
gistration fees for academics are **300 CHF** and **1500 CHF** for for-pro
fit companies. While participants are registered on a first come\, first s
erved basis\, exceptions may be made to ensure diversity and equity\, whic
h may increase the time before your registration is confirmed.\n\nApplicat
ions will close as soon as the places will be filled up. Deadline for free
-of-charge cancellation is set to **11/11/2025**. Cancellation after this
date will not be reimbursed. \n\nYou will be informed by email of your reg
istration confirmation. Upon reception of the confirmation email\, partici
pants will be asked to confirm attendance by paying the fees within 5 days
.\n\n# Venue and Time\nThis course will take place at the University of Be
rn.\n\nThis course will start at 9:15 and end around 17:15.\nPrecise infor
mation will be provided to the participants on due time.\n\n\n# Additional
  information\n\nCoordination: Monique Zahn\, SIB Training group.\n\nWe wil
l recommend 0.75 ECTS credits for this course (given a passed exam at the
end of the course).\n\nYou are welcome to register to the SIB courses mail
ing list to be informed of all future courses and workshops\, as well as a
ll important deadlines using the form [here](https://lists.sib.swiss/posto
 rius/lists/courses.lists.sib.swiss/).\n\nPlease note that participation in
SIB courses is subject to our [general conditions](https://www.sib.swiss/
training/terms-and-conditions).\n\nSIB abides by the [ELIXIR Code of Condu
 ct](https://elixir-europe.org/events/code-of-conduct). Participants of SIB
courses are also required to abide by the same code.\n\nFor more informat
