DESCRIPTION:Epitranscriptome refers to all chemical modifications affecting
cellular RNAs. Although more than 170 different types have been identifie
d up to now\, their punctual detection is yet challenging. Profiling epitr
anscriptome modifications require ad hoc sequencing technologies as well a
s dedicated computational workflows. While Illumina RNAseq is the de facto
sequencing methodology for unveiling RNA editing events (not transient mo
difications)\, Nanopore direct RNA Sequencing has recently become one of t
he most powerful techniques to profile the whole repertoire of RNA modific
ations. Its capacity to directly sequence full-length\, native RNA molecul
es without the need for retrotranscription or amplification offers remarka
ble advantages compared to other technologies based on short-read sequenci
ng. However\, at the same time it poses various experimental and analytica
l challenges. This course will provide a foundation on the experimental pl
anning\, analytical strategies and computational approaches for applying N
anopore direct RNA Sequencing to profile RNA modifications. Through a comb
ination of theoretical lectures and practical exercises\, participants wil
l learn the fundamental concepts and bioinformatics skills that will allow
them to start using Nanopore sequencing data for epitranscriptome analysi
 s. Additionally\, the course will also cover theoretical aspects of RNA ed
iting as well as practical sessions focused on its detection in human/mous
e transcriptomes by Illumina RNAseq data. Participants will acquire specif
ic skills in command-line tools (REDItools) to call\, annotate (REDIportal
) and filter RNA variants. \n\nSpeakers\nEva Novoa (CRG\, ES)\nMattia Peli
