DESCRIPTION:This workshop will focus on the core steps involved in calling
variants with the [Broad’s Genome Analysis Toolkit](https://www.broadins
titute.org/gatk/)\, using the “Best Practices” developed by the GATK t
eam. You will learn why each step is essential to the variant discovery pr
ocess\, what are the operations performed on the data at each step\, and h
ow to use the GATK tools to get the most accurate and reliable results out
of your dataset.\n\nIn the course of this workshop\, we highlight key fun
ctionalities such as the germline GVCF workflow for joint variant discover
y in cohorts\, somatic variant discovery using MuTect2\, and copy number v
ariation discovery using GATK-CNV. All analyses are demonstrated using GAT
K version 4. Finally\, we demonstrate the use of pipelining tools to assem
ble and execute GATK workflows.\n\nThe workshop covers basic genomics\, al
l currently supported Best Practices pipelines as well as pipelining with
WDL/Cromwell/FireCloud. This includes the logic of the major pipelines\, f
ile formats and data transformations involved\, and hands-on operation of
the tools using goal-oriented exercises.\n\n*Day 1: Introduction to Genom
ics\, GATK Best Practices and Pipelining\n \n*Day 2: Germline short varia
nt discovery (SNPs + Indels)\n\n*Day 3: Somatic variant discovery (SNVs +
Indels + CNVs)\n\n*Day 4: Writing pipelines with WDL and running them in
FireCloud\n\nPlease note that this workshop is focused on human data anal
ysis. The majority of the materials presented does apply equally to non-hu
man data\, and we will address some questions regarding adaptations that a
re needed for analysis of non-human data\, but we will not go into much de
tail on those points.\n\nPlease note that if you are not eligible for a Un
 iversity of Cambridge [Raven](http://www.ucs.cam.ac.uk/docs/faq/raven/n5)
account you will need to Book or register Interest by linking [here](http:
